Bournemouth's Tyrone Mings appeared to stamp on Zlatan Ibrahimovic's head as he lay on the ground during the first half at Old Trafford.
Then from a corner, Ibrahimovic elbowed the Cherries defender.
This resulted in Ibrahimovic being pushed to the ground by Andrew Surman, who was then shown a second yellow.
Friend also awarded two penalties in the match.
But Mourinho insisted the referee had a good game.
"The two big decisions of the game, the referee was very good," the United boss said.
"It was a penalty against us and our penalty was spot on.
"The other things...who knows.
"I think the officials had a good performance."
