Karim Benzema, Isco and Nacho scored to open up a five-point lead over fierce rivals Barcelona.
However, Cristiano Ronaldo and Gareth Bale's performances left much to be desired.
The star duo struggled at the Bernabeu with their team-mates forced to spare their blushes.
And Spanish outlet Diario Gol claims Perez was unimpressed with what he saw.
The chief has long harboured doubts over Ronaldo's ability to remain as club talisman.
He believes the former Manchester United star's impact is waning and, despite crunch talks, Ronaldo toiled again.
Bale is also concerning the Madrid chief.
The ex-Tottenham winger started the season in fine form but a serious ankle unjury has hampered his campaign.
Bale has struggled since returning and Perez is fearful Zinedine Zidane may have rushed him back too soon.
Madrid's star duo will be aiming to make amends when they face Leganes on Wednesday (8.30pm).
